Encrypted Backup Disc - rdiff-backup

At the moment I use a separate disc in my home Desktop to backup my user and other essential data. I have a script that runs when I power down my machine (by clicking on an icon in my Desktop panel) that uses rdiff-backup to perform the backup - I see no problem with this because when the backup runs the main disc will be in a decrypted state. However, this seems odd in that my main disc will be protected/encrypted but the backup disc will not. I can't get my head around how this will work if I were to encrypt the backup disc. At the moment my backup runs without any user intervention. Is it possible to have my 'no user intervention' method with an encrypted backup disc? (Can commands be inserted at the start of the script to de-encrypt the backup disc?).

note. In normal operation the backup disc is unmounted. I use a mount command in the backup script to mount the disc before backing up.
